I have a 1959 Gibson EB-2 with some of the potting material removed from the Baritone Circuit under the bridge.
...I would like to fill it back in, what exactly did Gibson use? ...it's almost like a wax material.

That's what it is - potting wax.
The purpose of potting is to damp vibration. Keeps pickups from sounding microphonic (although some guys think it harms the tone) and in your case I would guess it helps keep parts from moving. It was probably removed to repair or replace a component, I wouldn't bother re-potting unless you're having a problem.
From what I've read, it's usually a mix of beeswax and paraffin, melted by boiling in water. No idea what Gibson used. Vintage votive candles? :)
